Does it say in the Daizenshuu or the GT Perfect File books where Vegeta Jr.s lineage lies? Is he decended from Trunks, or from Bra?

Doesn't say, no clue. For all we know Vegeta Jr. and his mother may be descended from a unseen third child of Vegeta and Bulma's. (unlikely, but possible.)

That I doubt, I don't really have an answer, it's something you'll just have to figure out for yourselves, although... if Vegeta Jr. was interested in fighting you could assume he was Trunks' son. As far as I know Bra had no interest in fighting whatsoever.

Who her great grandparents are.

The fact og the matter is there's a lot of people we don't know about.

Since Pan was Goku II's Great Great Grandmother, his lineage goes
Pan -> ??? -> ??? -> ??? -> Son Goku II

So, I would assume that a similar thing is here
Bra (or Trunks) -> ??? -> ??? -> Bulma II(?) -> Vegeta III

But there's really no way to know.

I think Gokuu Jr. called Pan his grandma in the dub, but in the Japanese she was his great great grandmother. I mean, it's 100 years later, if she were just his grandmother then both she and her kid must have been really damn old when they had children.

I was under the impression Pan was Goku Jr's Grandmother, bearing in mind she's supposed to be 115 (give or take) in that movie, is there really enough time for 5 generations in 100 years?

They say right in DBGT Episode #64 that he's her great-great-grandson. Sure, that's a hell of a lot of fucking for 100 years, but that's what they say...

Well, it makes sense when you think about it.

Pan was a teenager in GT

Let's assume 15 years later she had a child.
25 years later, that child has a child, Pan's Grandson/daughter.
Another 25 years later or so, another child, being Pan's Great Grandson/daughter.
Then yet another 25 years and Pan's Great Great Grandson, Goku II, is born.
Finally, another 10 or so years later, the GT TV Special happens.

This gives us time for all the missing family members to be born and have children, and gives us the 100 year gap between the events of the Dragon Ball GT TV series and the TV Special.
