No tail at times in GT
I recently completed my DBGT DVD collection and was watching the last JP closing theme, "Sabitsuita Mashingan de Ima o Uchinukô". I noticed in the end of it that an adult Goku has his tail which makes since since he had grown it out as a "kid". This bothered me because when we see him as an adult in the TV Special and in the last episode of the series his tail is obviously missing! Did he look at a full moon again and decided it was best to remove it again or is it simply the fact that it's GT and should be ignored?

Or maybe, we can just assume that no real evil that would require SSj 4 to take down ever popped up again, so he pulled it out so he wouldn't go all giant monkey like and kill something... eh, it's not very logical, but the series in general isn't either, so... yeah.
But didn't he get his tail grown back... before, eh, killing Baby? I dunno, I've not seen the entire series, so eh, yay.The TV special came before the Super 17 Saga started, so they didn't know he would have his tail back yet.

Well, it's actually smart continuity for Goku not to have his tail in episode 64's final 8 minute pit-stop, considering he didn't have it in the Goku Jr. special. Why he had it in the "Machine Gun Blast" ending credit sequence, this is just a guess; maybe he had a drink of whiskey and it turned him back to adulthood?
Just think Case Closed, I guess.

Well, Goku was first shown as an adult without his tail in the GT special. This aired before the final GT opening debuted in episode 51 (the special aired after episode 41).
Just seems like Toei was trying to be consistant with the special by keeping Goku from having the tail.
As to why he has it in the ending, possibly just to serve the purpose of showing us what an adult Goku might look like with a tail in the non-Super Saiyan 4 form. It's something a few people have wondered, along with if Trunks or Goten had tails.
