Cipher wasn't talking about the special case in his plotholes. He brought up a good point though. Even if he Shenron didn't have the power to kill the Saiyans, I'm sure he had the power to transform the Saiyans' space pods into lava or something to that effect. Hell, I mean I don't know why they didn't use loopholes like that to take out any villains. "I wish Freeza had a sudden urge to explore a black hole" or "I wish Cell had to count to ten trillion out loud right before he was going to kill someone" would have worked pretty well.

Obviously, all these easier ways to do away with Piccolo were invented after the Piccolo and 23rd TB arcs, and therefore retconned into the story, so we're tackling this in an in-universe way.

To answer questions 1 and 2...

God never wanted to revive the Dragon Balls in the first place. He said that, before Goku came, he was planning to just leaving Shenlong dead, but then decided that even if there were even a few people as pure as Goku, he believed Shenlong should exist. But he also said that it was a one-time thing, which he didn't intend to do again. So I guess that, back during Piccolo Daimao's original rampage, there was no-one he deemed pure enough to make a fix-everything wish and kill Daimao, if he thought that would work, or wanted the humans to destroy Daimao for themselves, as part of not wanting humans to say, "Oh, God'll fix it". And the humans eventually did, in the form of the Mafuuba.
3. Kami actually wanted to do something about Piccolo.

Because he tells Goku. He says, "I want to take responsibility for Piccolo." Then he even steals a human body and learns the Mafuba to deal with him.

He steals a human body, learns a suicidal technique and goes through every round of a tournament in order to personally deal with Piccolo in a needlessly risky and incredibly complicated plan.
It's when he realized that Goku, the only person he had faith in destroying Piccolo, wouldn't be able to kill Piccolo because he knew that if God died, Piccolo would die too. And the Daizenshu said that the Mafuuba would kill "a normal human" and God wanted to defeat Piccolo without killing himself, so I guess a god wouldn't count as human anymore.
4. Hey idiot, why didn't you just revive the dragon and have Mr. Popo gather the balls so you could wish for Piccolo to be sealed up again?

I don't think Shenlong can destroy Piccolo, because the whole "I can't destroy guys stronger than God" rule introduced in the Saiyan arc. And, as we saw, Piccolo killed Shenlong.
5. But maybe Kami can actually see far into the future, and knew that by letting Goku fight Piccolo, he was actually saving the universe?

We know Kami has some amount of clairvoyance, because he's aware his own life will end one year before the Saiyans' arrival. He must have seen years into the outcome of his actions and determined letting Piccolo go was the right thing to do.
God can't see into the future. He just had a sense that either he or Piccolo would die in the next year. He wasn't even certain whether it would be due to his lifespan happening to end around that time or Piccolo being killed by the Saiyans. It was a premonition, a gut feeling, much like Freeza sensing that a formidable Saiyan was growing and would become a challenge for him, but it wasn't Vegeta. And as we found out, it was Goku, who became the Super Saiyan and defeated Freeza. But nothing suggests that Freeza can tell the future.

What makes you sure loopholes like that would work? Personally, I doubt any of them would. Wishing for the Saiyan pods to turn into daffodils or something is just an indirect way of asking Shenlong to kill them, and if meddling with the minds of the villains was possible, someone would have done it.

Why does everyone seem to forget that in order to revive Buu, they needed energy? If Goku and such died, there would be no way to get this amount of energy, unless they absorbed Frieza/Cooler/King Cold's entire army... and then force fed Tullece 300 of the fruit from the tree of might, and absorbed him.

Nobody in the universe had that kind of power that Gohan and such had at that time.

Why does everyone seem to think that without Goku and co, Buu couldn't have been revived. Babidi was surprised and dissapointed that people as strong as the Super Saiyans were on Earth. He came to Earth expecting no one with a power over 5 to exist, and was still confident he'd revive Buu.

We already saw that combining the energy of everyone on Earth into a genki dama produces more than enough power to utterly destroy Buu, so I'm sure there's more than enough energy on Earth to revive Buu even without a single Z-senshi. It would simply take time to harvest it all.

Dabura, Yakon, and Pui Pui would likely have had to round everyone up into death camps where their energy could systematically be stolen. I bet only about 25% the population of Earth would produce enough energy to revive Buu.
