You guys really think we would have two Trunks' in the show? What happens if we move to EOZ and kid Trunks become adult Trunks too?
We'd have two identical Trunks' around, only this time one with blue hair and one with purple hair.

It makes sense for he and Mai to have taken up residence in the main timeline. The SDBs would have been a perfect prize for him to fight in the ToP for, to restore his timeline.
Presuming the wish is used to restore the defeated universes, he and Mai could then set off on a GT-inspired space mission to reunite them for his wish. OR, the post-ToP wish could be worded to restore everything the Zenos have erased, including Trunks' timeline, AND the other four universes. That way, Trunks can depart, and even more story opportunities are open. After all, if Zeno deleted these universes, who knows what powerful, dangerous beings they had?

It's not that weird, just look at Marvel: there are tons of variations of the same character, there's Wolverine, and Old Man Logan, both adult and teen Cyclops, adult and teen Jean Grey, Beast, etc... It's not really that difficult to have it work, just have one of the Trunks be a lot different from the other. I think it's fine Future Trunks didn't stay in the current timeline because this timeline already has Kid Trunks. Let these characters develop

Now that Mai and Trunks are back to a different timeline where there are copy's of themselves and where Bulma still lives, they can still go and search for that timeline Super Dragonballs and make a wish to restore their own timeline.
(If it is possible for the S Dragonballs to restore different timelines that is.)

A smart decision.
Two Trunks and two Mai in the main timeline is not a good idea, no matter how you approach.
Not only damages the main cast uniqueness, because instead of having unique characters we start to have repetitive characters, but also overshadows Present Trunks growth if they ever want to do something with him again. Not many people care about Present Trunks with FT Trunks around.

It's pretty confusing. DC retconned their entire universe because they were sick of fans getting confused by the Multiple Earth concept and having multiple versions of each character. And that's a better example because DC would often have their characters from different universes/timelines crossover. Also I'll almost guarantee in Marvel that characters like Wolverine/Cyclops/Jean will be reverted to the old status quo. Actually, DC has a certain thing called "Hyper-Time" where there are a multitude of different, possible, futures. Let's just say the Justice League Rebirth (until the most recent author) really toyed around with it. And now with Dark Knights Metal, its been fully established back into the main series. There's even an Earth, Earth 53, that has chimpanzees as the Justice League, rather than humans. Earth 3 has the Crime Syndicate (evil Justice League). Crisis on Infinite Earths, when the multiverse was wiped out, was retconned before the New52 happened with Infinite Crisis. And the multiverse has been in play ever since.

There is actually a very good fanmanga around called "Dragonball Multiverse", who touches that stuff.
It's so much better than this farce of a tournament, I really wished they'd used that in Super.

Hyper Time was a thing Grant Morrison has been trying to get off forever. I like the concept. If he stayed it would be awkward when Present Trunks grows up because we would have a Present Trunks that looks like Future Trunks while the real Future Trunks would be some irrelevant old guy.
