This is a no brainer. As you yourself said, he didn't follow Goku's adventures on Namek, which should be enough to conclude that he was left in the dark about any new foe encountered on Namek.

Was Dr. Gero aware of Freezer?

In the manga it's said that the Cell project wasn't actually supervised by Dr. Gero himself, but by his computer, which pretty much kept doing all the work after he abandoned the research. Also, the doctor says that they didn't follow Goku anymore after the battle with Vegeta.

Well even if you want to believe that the zenkai might have passed over to Goku in the afterlife, he would still be far weaker than Raditz because Kaio said that Yamcha and co made it to his planet far quicker than Goku did and Yamcha only just beaten a Saibamen who could rival Raditz.

This is bugging me. In the Namek arc, once the group feels the Ginyu Force arriving on the planet, Vegeta completely freaks out, demands a truce, and they all start flying as fast as possible toward the dragon balls.

I dont know exatly, but wasnt there a rule that youc can´t wish somebody back to life after one year passed?

I thought that was just for mass resurrections, but I can't say for sure. That rule was kind of thrown out there by Kami during the Freeza battle, and I don't even remember if there ever ...

Out of universe, it's obviously a retcon to add some actual danger to the story.

But if we want to find some in-universe explanation, maybe Shenlong (or Kami) never thought somebody would be able to find the spheres more than once in a lifetime, making a repeat wish extremely difficult to happen ...
