Shouldn't Dr. Gero thank Goku?

There is no evidence that his son was killed by Goku. If you're a brilliant scientist, and your employer and his army are incompetent morons, wouldn't you be glad they bit the dust? You could rebuild the organization and run it yourself (replacing the dead human soldiers with powerful androids).

Well, first of all, I believe it was mentioned he was one of the co-founders of the RRA by Toriyama in an interview.

Secondly, assuming he wasn't, he may have been using resources the RRA provided him to create inventions he wouldn't have been able to otherwise. Also, he was protected, obviously.

Third, in an interview, it's also mentioned the RRA had a rival organization or something, which possessed a trophy doll that was later transformed into what became Android 19. If this is the case, it's possible that after Goku weakened the army, Gero's son was killed by this enemy to the RRA. That, or law officials.

It's possible that Goku killed someone that Gero cared about during the RRA Arc back in the day. Gero never cared about running the RRA on his own, all he cared about was revenge.

In the original Dragonball Arc Goku defeated Dr. Gero. I am assuming you haven't finished watching?

Dr. Gero was one of the founding members of the Red Ribbon Army, according to Toriyama.

No he didn't. Dr. Gero wasn't created till the Cell Arc. Retroactively, he was part of said arc, but he never showed up during the Red Ribbon Arc. So there is nothing to finish and "see".

Well, you'd be wrong. Gero wasn't created until the Cell Arc. He's never mentioned in the RRA stuff.

In fact, the only doctor ever mentioned in connection with the RRA before the Cell Arc is the anime-only Dr. Frappe. Gero, as TDC said above, was retroactively installed as the lead doctor when Toriyama wrote the Cell Arc.

I hope I am not coming off as rude, but Kamiccolo9 is right. Dr. Frappe is the only doctor that had connection to the Red Ribbon Army before Dr. Gero was introduced. In the anime only episode, specifically episode #042, the anime directly states that the Dr. Frappe was the creator of Artificial Human #8. Here is a direct quote from Sergeant Master Murasaki where he is talking to Dr. Frappe about creating a flawed design.
Sergeant Master Murasaki: "Last night, General White and all our cronies were defeated. And it was all because your Cyborg #8 betrayed us... You created a terribly inferior product for us. I'm going to have you, the one who gave life to #8, take the responsibility."
There is a contradiction that lies here. Dr. Gero when introduced by Toriyama was the mastermind behind the creation of the Artificial Humans. In the 29th volume of the manga, there is a caption under Artificial Human #19 and now Artificial #20 which states:
Androids #19 and #20
"Incredibly strong androids (or are they cyborgs?) created by the evil Dr. Gero. Because they are mechanical, they have no chi (life force) for our heroes to sense."
The Daizenshuu 7 suggests, as also stated in the Character Guide under Dr. Frappe, that possibly Dr. Frappe and Dr. Gero worked together in the artificial human development team.

An artificial human created by Doctor Gero
History:Being a human-base, he’s a formal human. At Goku’s suggestion, he changes his name to Hacchan. He had a self-destruction mechanism equipped inside his body, but it has now been removed, and he lives with the mayor of Jingle Village.
First Appearance: chapter 62
Special Characteristics: An artificial human prepared as the defensive trump card of the Red Ribbon Army’s northern base, Muscle Tower. He has tremendous power, but doesn’t like to fight, and becomes friends with Goku. Furthermore, all the artificial humans from No.9 onward were made for the purpose of killing Son Goku. (Daizenshuu 2, p.172/Daizenshuu 4, p.160).
Battles: Furious at General White for injuring Goku, he sent him flying far off into the distance.
Anime: He was established as having been created by Doctor Frappe. Perhaps Doctor Gero and Doctor Frappe were both members of an artificial human development team?

What part of "he was retroactively declared the lead scientist of the Red Ribbon Army" are you not understanding? Gero did not exist prior to the Cell Arc. That's a simple fact.
