Unfortunately, I think FUNimation will probably continue this, seeing as casual fans of the show may pick it up for the price. Even BestBuy is selling it for about $35, which isn't that much more than the MSRP of a single R1 anime DVD.
Simply because of the cheap price, it probably will sell.
And I really doubt this cost FUNimation much at all to produce, so they probably won't even need to ship out all too many to make back the income spent.
Heck, they're probably profiting off of the 1st few shipments.
And there are people like myself who probably are not eager enough to wait for FUNimation's next effort of milking their consumers and just want the series for a relatively cheap price, despite the drawbacks.
And there are those that will purchase just out of sheer curiosity or for comparisons, or whatever.
Point is, every sale is helping FUNimation.

Something I'd like to point out...
This same thing happened with the Back to the Future Trilogy's DVD release.
Movies 2 and 3 were cropped wrong, and later on, the company who put out the set started selling the set with the issue fixed, and also offered replacement discs for the people who bought the old set.
Does anyone think this is likely to happen with FUNi?

The thing is, FUNimation are already well aware of what we think about this issue (as shown by them trying to obscure it on the packaging and in all their advertising). The screenshots and video clips that have and will become available now that the set is out will fuel another round of complaining, but it all only confirms what both we and FUNi already know.
So if FUNi have decided to press ahead with these releases regardless, I doubt a petition will help (especially since online petitions are pretty worthless anyway). All that will change their mind are sales so low that they might as well just give this entire new transfer/remastering project up for dead and start from scratch.
And honestly, since it sounds like even the most casual viewer with no prior knowledge can notice that something is wrong, it wouldn't surprise me if the sales drop consideribly after the first volume, and even more after the second (when they lose all the people who are buying the first two boxes just because it's the only way to get these episodes "uncut"). This is being optimistic though.

Don't get me wrong, I would love to have 39 episodes for $35 (best buy price). However, I wouldn't pay 35 for shit. This is no different. I repeat: If you are unhappy about this, DON'T BUY IT. Write funimation a letter, an email. Email the letter to me and I'll post it on my site. I'm working on an article for digg.com. That's our best ticket for getting widespread concern over this. Diggers are ruthless, heh.

Out there, but certainly possible. It may very well be that FUNi didn't intend to screw this over like people say they did, but they ended up working with what they had. Is it possible that FUNi ordered film masters thinking they'd just get a 4:3 image and ended up with the full film masters and panicked/cut corners by letterboxing the whole thing to save time and make the remastering process more automated?

Oh, and about the booklet being screwed up... I don't see why people are making such a fuss about this. This is sort of like when I bought the Nightmare Before Christmas soundtrack and found the booklet with it had a bunch of typos in its lyrics. I was put off by it, sure, but I'm not about to throw the whole thing away just because of that. Really, mistakes in DVD packages happen all the time; and unless you're buying the set just because you want to see that timeline, I don't see how it should put you off too much. (Who really cares about a damned timeline not having to do with the actual series?)
What I'm more worried about are the lack of bonus features... you'd think that with, like, six discs, they'd be able to dedicate one of them (or at least part of the last one) with more than just a paltry few trailers and such. Even the Fullmetal Alchemist movie has a lot more bonus features than that...
