If Trunks lost a lot of muscle mass that he previously possessed, that's a big inconsistency. It's a valid complaint, just as valid as complaining about the hair, he's not saying everyone in Dragon Ball should be a musclebound beefcake with rock n roll and explosions. He's merely pointing out the fact that a character's design has changed.
At least when he changed, it wasn't that drastic of a change. I can still tell that who's who and that is Trunks. There are people out in the world that dye their hair and lose muscle mass. I personally think that blue hair fits Trunks, his character, his outfit, and his design. Plus, if you consider this that big of an inconsistency, then I wonder how you feel about others that are significantly worse.

As someone who doesn't really care about Trunks's hair colour, I'd just like to note that if he had dyed his hair, the dye wouldn't magically disappear when he turned Super Saiyan or come back once he reverted to base.

In-universe, I'm not so sure that it would.
