I'm only bumping this thread to add a tiny bit more information that I've collected since my original post about this.
It turns out that the FUNimation logo difference is not the only thing that picks the two versions of the Frieza singles apart.
Old Menu DVD:
New Menu DVD:
From what I can tell/vet, all DVDs where the disc art is holographic has the old menus and misc. content and all of the DVDs where the disc art is not holographic and is merely glossy has the new menus and misc. content.
The newer DVDs also have inserts (aka Anime Source flyers) included while the original issues never do, but that's not as concrete an example as the former as there are plenty of used copies that do not have the inserts but do have the non-holographic art on the discs. I'm even willing to bet that FUNimation was inconsistent with including them anyway. I mean this whole scenario is a confusing mess!
Hope I've shed some light on that a bit better.

Well, mission accomplished on this front. Although, as painfully ironic as it is, I may as well toss out an SOS towards finding Box I (the red one) as that one now seems to be the one I can't find without the stuff I don't need not included.
Other than that, it's just the FUNimation 'Frieza Saga' single DVDs as mentioned before.

That copy of Mystical Adventure I mentioned on here before is still up for grabs, i'm selling my other copy of that movie now as well.
I also have the rare 2005 DVD release of Sleeping Princess in Devil's Castle.
