So why does Xyex say that that Trunks comes from nowhere? If its the same Trunks that we see in our timeline(timeline where Goku lives, etc) then Trunks would have just have defeated #17 & #18 and then Cell comes to kill him like in the other timeline. But instead he fights a stronger Trunks because Trunks trained with Vegeta and stuff.

The Trunks that went back to the Future was the Trunks that we all know. It had to be because he was a lot stronger, and he only gained power like that because he trained in the R.O.S.T. The Trunks that destroyed Freeza was destroyed by Cell, and that same Trunks, that got Freeza, was the one who came back and fought with the Z-squad.

Let's follow Trunks though his life/lives for a moment.

Trunks is born, Androids come, Trunks goes back in time, Trunks returns to his time and destroys Androids, Trunks is killed by Cell. Cell goes back in time and meets Trunks, Trunks returns to the future and destroys the Androids and kills Cell.

Now do you see what I mean? You can't have two Trunks' like that without having two future time-lines. Then you have two past time-lines (the one the dead Trunks went to and the one in the Anime). Now do you see why you need 4 time-lines?

Normally this would end up working, but the daizenshuu stupidly list timeline A as going through their own Cell Games for no reason (where did this Cell come from?).
We don't know that 17 and 18 were outright destroyed. Just shut down. It is entirely possible they were switched off and then put into storage until Bulma understood them well enough to make them non-dangerous (in other words make them barely stronger than the average person). And then when Cell woke up he found and absorbed them. It's possible at least.
For reasons unknown, Cell ends up in timeline 1 instead of timeline A.
There's nothing unkown as to why Cell showed up where he did. He obviously couldn't show up in the same time-line as the Trunks he killed since that Trunks had never met him. The one law of time-travel stated in DBZ says that you create an alternate time-line when you enter/affect the past.

Logic dictates that since Trunks had already gone back previously that his visit was in the past (in his past, I mean). Which means Cell couldn't change that, it had already happened prior to his trip back. Thefore he must create his own time-line when appearing into the past.

Where things get dicey is the appearance of Trunks in this time-line as well. All I can logicaly assume from the situation is that when Cell appeared in the past it caused the future to 'split' apart creating two destroyed futures. The one he came from and the one Trunks went back to.
