Yeah, I don't really see the point of using the Trunks from the latter half of the TV special as a character separate from the Trunks that defeated Freeza. That'd be better for another skin.
Speaking of which, I wonder if Birusu and Uisu will be getting alternate skins?

Definitely pointless. Sad thing is, the original Future Trunks already used those clothes as an alternate "costume", at least with the art on the card (Don't remember if it changed in game).
Doubtful if there isn't a prominent alternate costume in the movie itself, because not all characters do. Hey guys heres a good "what if" story of Future Trunks
After the defeat of the Androids and Future Cell, Future Trunks trains very hard and prepares to enter the World Martial Arts Tournament. He meets Future Kibito and the Future Supreme Kai, who inform him of Future Babidi's plan to resurrect Future Majin Buu, with the help of his henchman, Future Dabura. Kibito then approaches Trunks and asked him to transform, Trunks proves Kibito theory on him being a super saiyan by powering up. Kibito is surprise at Trunks power mass and realize that Trunks is the only hope for the universe salvation upon the upcoming Majin Buu destruction. Dubura steal Trunks energy and aid it to Majin Buu resurrection with his master Babidi. Kibito and the Supreme Kai restores Trunks, and now that Majin Buu's awakening is assured with a portion of earth's population, Trunks sets off to train with Kibito and Supreme Kai. Training under gravity, blood, sweat and ambition and with the help of Elder Kai and Supreme Kai Trunks was able to tap into a hidden power he never knew was sleeping within him. Now with his discovered new saiyan power, this young half blooded saiyan, son of the saiyan prince Vegeta is the only hope for his future and universe's survival.. Super Saiyan 3 Future Trunks..... They should make this out of a small anime like bardock when he became super saiyan.
Anyways I wanted share some screen shots of SS3 Trunks from heroes.

Edit: Actually tried to read your post and couldn't finish it. It's filled with typos and grammar errors and it honestly reads as something that just came out of Dragon Ball Wikia. Just a little comment but, this new separate Trunks: Future seems to come from Shin Budokai - Another Road, that game also had two different instances of Trunks: Future. It is really lazy though, I wouldn't mind having him separate if it was the younger one who actually fought alongside Gohan.

That's because I'm not talking about your post at all. Your post shows what the game classes as Trunks: Adolescence and it is a form of said character, who is not a separate character neither a new one. You can read about it a few pages back but I'll give you some details here now. You see, the game had three different Trunks's; Trunks: Adolescence, whom we know as the Trunks from the Cell Arc; Trunks: Childhood, the one from the Buu Arc; and the self explanatory Trunks: GT.
Now with the 3DS game Ultimate Mission a new set of cards has surfaced, the game comes with cards for two new characters: Son Gohan: Future and Trunks: Future, a new separate Trunks from the previous three. This new Trunks seems to be the one from the TV Special but from the end bit of it, meaning it is undistinguished from the one at the beginning of the Cell Arc, sword and jacket and all that. The only difference is that he doesn't have all the transformations and he sports a jacket in a different shade of denim. Big whoop.
In sum, there is no need for this character to be a character in the first place but he was used in a game before or more specifically, this model existed in the engine before. There are a few more models coded into the engine that haven't been used yet. Me and TheDevilsCorpse have composed a small list of them and that has been discussed both here and on the Ultimate Mission topics. Again, reading a few pages here or there will give you all the answers you need.

I didn't include it because as far as I know, regardless of the names chosen for the characters in the game, the Heroes' version's default model never existed before. The two Future Trunks in Shin Budokai 2 are Trunks with sword and Trunks without sword, a separation which originally comes from the Sparking! games. But in Dragon Ball Heroes, both Future Trunks use sword attacks and non-sword attacks.

So, I always forgot to ask this. How does the new Galaxy Missions and characters get added to the machines in Japan? Sure, you need the cards to use them, but I mean how does the data and models get added? Is there some specific way they do that?

Since constantly manufacturing newer arcade slots would be expensive, I believe it must be something like DLC. The cabinets must be connected on-line and they release new updates which are downloaded into the machines, I guess.
Anyway TheDevilsCorpse, have you notice any sort of palette swaps on any video at all? I haven't noticed anything and doubt there are any.

I heard that the console version 3ds was going to have a story mode.. Do arcade version have a story mode? Is galaxy missions part of the story mode? I mean what are galaxy missions?

Usually, the owner/manager of that arcade is responsible for upgrading the arcade machines with the newest and latest version (which must be bought) of whatever the game is, and they get that upgrade patch straight from the developers.
