Madoka is a magical girl anime with no relation to Shonen Jump at all.

If I'm not mistaken, the original
Saint Seiya series still gets reprints by Shueisha. Only the spin-offs are published by other companies.
At this point, I'm pretty much counting Hokuto no Ken and City Hunter out.
Also,
Yu-Gi-Oh! and
Nura. Konami has the rights to publish games of these series. Yugi appeared in Jump Ultimate Stars, but that was manga Yugi. And the characters in J-Stars Victory VS are based on their anime counterparts.
Sakigake!! Otokojuku in turn have good chances to appear, since Bandai Namco is publishing a new game based on the series.
