Was Goku's Heart Virus Natural?
If not then why didn't they use the Dragonballs in Future Trunks' timeline to wish Goku's back or better yet wish his heart virus away before he died?

I for long had a theory that not only it was magic, but part of a plot by an unknown, mysterious enemy who wanted to destroy Goku. Number one reason is the fact that the Senzu (magic) could not heal it; it must've been a more powerful magic. Also, now that you mention it, maybe even the dragon balls were used and it was beyond Shen Long's power to heal. The second reason is Goku's absence; he has never returned back or been heard from again. (after he died from it in the original timeline) This is an issue that often gets brought into discussion; we all know this is not within Goku's character - not only would he try anything to save the world but it's fair to say he would also succeed eventually. In any case, he would intervene. So why did he apparently cease exist? Why didn't he return? Because that mysterious someone made sure he doesn't.
Given the details of the theory, it's probable for that someone to be a deity, has powerful magic, and is an enemy of Goku. In Toyotaro/Toyble's continuation it's revealed that The Western Kaioshin was Freeza's creator, and she appeared before Goku to steal his DNA in space right before Goku returned from Yardrat. If you're a fan of Toyble's continuation, she might have infected him.

Shenron has power over living beings, however viruses are not living beings so he couldn't do anything about it.

The draonballs propably could heal goku while he was still sick, but they might have not think about it in time, or hoped that he will get better eventually. Hell they might even not managed to get the balls on time, maybe that just one time they failed in it.
Whatever the reason why they did not cure the virus was, it does matter a little, what matters more is that, goku could never be brought back to life by any known metod, because he died from the disease, which drained all his life force. It's basically the same as the natural death, just earlier. (Please do not go deeper with this statement, let's just accept that any external reason is supernatural and internal reason is natural. )
We saw The Namekian kami to be brought back to live after a natural death - BUT he might have sped up the process by one or two minutes when he felt furiza approaching the rest of the guys (for eg. by biting his tounge off), but even if that was not the case, and he died fully naturally, the Resurrection of his only lasted a couple of minutes after this he died again, so resurrecting Goku after this death was not a case anymore.
And well, we all have to agree that later when Androids appeared Piccolo made the most stupid thing in the history, by being the first one to face the new unknown enemy - sure he was VERY sure of his power, (and he had a good reason, in the entire galaxy there only were 4 beinings stronger than him at the moment, sadly 2 of those were the ones he tried to take on ) but still when you are the most important fighter in your team, you should never just blindly rush in.

How is the virus not natural... I mean do you see how Goku eats? Bodybuilders have that same high risk of heart failures due to their excessive diet to maintain that muscle.

I see no reason to assume it wasn't natural. Nothing ever indicates that it was, there's no plot points that would hint towards that, and it wouldn't add anything to the story if it were artificial.

Viruses are a life-form and in that sense are natural. Senzu replenishes energy and restores physical injuries, it can't cure illness or in this case, kill a virus. Similarly, Shen Long cannot change the fundamental nature of a life-form against it's will.
Or maybe they just didn't try it in time? And by the time Goku was dead nothing could have been done, as he'd died of natural causes.

I like to think that Goku caught the virus while traveling in space, maybe in Yardrat, but it didn't affect him until a few months/years later. There's no way an Earth virus did that to one of the most powerful beings in the universe.
Also, you are now aware that Future Bulma must've dissected Goku's body in order to make a cure.

Also dunno if this helps for the virus thing but akira toriyama said that a bomb that kills all humans on earth(no busting its just some sort of virus that only kills all living things on earth) wouldnt work on saiyan childs.
