Canon or not, What is the fate of Goku at the end of GT?
Theories, theories, theories
Some people hate DBGT. Others love it (like myself). Some believe talking about this is not more than a waste of time because of the nature of DBGT. However, I am going to take the time to take my shot at it. I always wanted to make a Youtube video about this theory but never had the time. How did Goku manage to survive a direct impact from Omega's Attack? When he defeats Omega, Why did Shen-Long say to Goku that "It is time to leave"? Did Shen-Long revived Goku or just cured him from his injuries? Did Goku and Shen-Long reach an agreement after receiving the attack from Omega (right before making the Genkidama) where he is apparently dead, demanding one more chance to take on Omega (arguing that he would be successful in doing so with the Universal/Ultra Genkidama). In exchange by giving Goku yet another life, if he successfully defeated Omega, Goku must leave the human world along with Shen-long forever (100 Years at least).
Here we go. My take on it? Goku died when he received the attack from Omega. In desperation of leaving Earth hopeless and each living being with the fear of imminent death, Goku "negotiated" with Shen-Long "Give me one more chance and I'll take him out." My issue arises as to what is the extent of the wish granted by Shen-Long to Goku. Did Goku become immortal? Goku received a second direct hit while doing the Genki-Dama and yet he didn't even blink. His body and not even clothing suffered any damage from the second hit. Here's my second part of it. Shen-Long probably granted immortality to Goku and that would explain how Goku survived the second attack from Omega. "I'll make you Immortal but as soon as you defeat Omega, you're coming with me forever as the Dragon Ball will disappear."
More evidence for Goku's demise:
Goku "Shhhhs" Vegeta. Before Goku leaves...Vegeta wonders if Goku is going to train and then he (Vegeta) realizes and asks the obvious question..."Kakaroto, are you" or "Don't tell me..." moment which ends with Goku giving the universal hand "Shhh" signal to Vegeta, which I think means, do not tell them I'm dead or never coming back.
Goku's clothing. Goku left Earth wearing his damaged clothes yet, for some reason, he leaves behind another (with some damage and dirt) blue uniform (the regular he wore throughout the series) which Pan notices and holds. Vegeta at this point seems to know more than we do about Goku's fate. That same Blue Uniform is the one seeing worn in the 100 years special by Goku's descendant.
Goku departs and stops to have one more moment with Kuririn and Muten Roshi. Nostalgia effect everywhere yet, the only one even at his old age that was able to first come accross about Goku's demise was Muten Roshi (I invite you to revisit episode 64 in Japanese) as Muten Roshi final words of the series are " Goku, Are you...?" and "Give my thanks to Shen-Long."
Goku visits Piccolo...in hell. Shake of hands between the two and electricity seems to come from the handshake and Piccolo asks "Goku...Are you...?"
Conclusion: Goku died after Omega's first attack, became immortal by Shen-Long afterwards but with a price: "Once you defeat Omega, No more Dragon Balls and you are coming with me."

I guess Goku is a spirit as well. He could have absorb the Dragon Balls allowing him to help purify the Dragon Balls. He must likely made a deal with Shenron after he was knock out by Super Xi Ying Long's death ball attack.

Pretty much reiterating what has already been said, he became a spirit. One with the Dragon Ball themselves.

I think he took it upon himself to take Shenron's place as the granter of wishes for the Dragon Balls as a bargaining deal for getting them back to Earth. Shenron wanted to probably take them forever and Goku asked if he could take his place so that after 100 years or so Earth could have them again. In order to do that, he had to go with Shenron to whatever dimension Shenron goes to when the dragon balls disperse and Shenron took the Dragon Balls with him because he didn't want Earth to have them. So Goku is effectively Shenron for however many generations it takes, or perhaps forever. Maybe that gives him the power to choose who gets a wish so the Dragon Balls are not abused or something? He seems to be neither alive or dead. But a magical entity like Shenron. Capable of appearing and disappearing into the other realm whenever he wants. If there were to be a series that followed GT, I imagine it would take place at whatever point in the future Goku returns to the mortal realm and becomes a normal human again. If ever.

Actually that's exactly what Goku said. It kind of makes since. Goku always revered the 4-Star Dragon Ball and treated it as a holy artifact which carried his grandfather's spirit. He spent so much time around it maybe that Dragon Ball took in his essence, whereas most Dragon Balls were constantly treated as objects to fulfill one's greed and desires.
The fact that the 4-Star Dragon was the only honorable one (and also possibly the 2nd strongest) kind of makes sense in that regard.

I also doubt that he had to go to the Check-In Station when he died.
