Fun is an alternative for strength in the Dragonball world, and has been since the beginning. Goku being the second most fun he's had also means he's the second strongest next to Raging Vegeta.

I don't know if there is really a notable difference between using Gohan or Vegeta as partners for Fusion. Goku never experienced Fusion with anyone to really know how strong he would get. But somehow he thinks he will be able to defeat Boo, while Boo dismiss the idea of even Fusion being a match for him. This situation seems more like working-in-progress than solid foundation for me, from both sides. In the end, only Super Vegetto proved his worth against Majin Boo.

As for the Dragon Ball Super debate, Beerus pretty much suggested Vegeta was the first in a while to provide more fun in battle than he had with Goku in Kaio's Planet, so it seems Goku in Kaio's Planet is stronger than Gohan and the others.
