How does FUNamation take the Sound affects from the original show?

The sound effects are given to them as a separate track (same with the BGM).

Do they give them the track thats insync with the episode, or just a bunch of sound effects samples?

I'd almost certainly say it's just one long track that's in sync with the episode. Otherwise, funimation wouldn't know where to place each sound.
