From what Toriyama says here and based on everything he's said about the situation before, this is what I've gathered:
-An entire script for a new Dragon Ball movie was written by Yūsuke Watanabe. This script featured a much darker plot/villain named Birusu (same name, but the pun was Virus because he infected people with evil) and Goku as a Super Saiyan God.
-The script was shown to Toriyama at some point. After reading the script, Toriyama was displeased with it in some way (because he thought that it was too dark, because it didn't feel like Dragon Ball). Without being asked (not sure about this), he wrote down a bunch of suggestions...which turned into an entire re-write of the script. He ended up redoing all of the character designs as well.
-Watanabe and apparently enough people on the production thought that this was much more "Dragon Ball"/better/something the fans would prefer/didn't want to disrespect Toriyama, and used his script instead.
-Watanabe was still credited as script writer. We're not sure what his contributions to the final product were aside from Birusu and Super Saiyan God.
In the situation of RoF, Toriyama was tasked with writing the script from the beginning. The final product matches Toriyama's memo almost exactly.
We're not sure if Toriyama ever submitted a full screenplay like he did for RoF in the case of BoG, and it's entirely possible what he submitted is very similar to what he's contributed to Super (more things we don't know...) and Watanabe transformed it into a script.
