Chaozu was shown to have died in the first "flashback" to Trunks' future, while Trunks confirms as much in dialogue, when the 3 years warning is relayed to Goku. Yajirobe was shown to be killed in a "flashback" later in the Perfect Cell saga during USSJ2 Trunks and Perfect Cell's battle. Neither are actually shown to be killed in the Trunks special, but the implication is left that they were both wiped out. That is one thing I didn't like about the Trunks Special or the anime in comparison.
In the Special, everyone (with the exception of Yajirobe) goes to fight the androids.
In the Anime, the androids gang up on the Heroes individually.
I just find it confusing! What should I believe?
I personally believe in what happened in the Trunks Special.

*Appule, a low-level flunky of Freeza, is given the duty of standing guard in the medical room and making sure Vegeta heals enough to be forced to tell Zarbon and Freeza where he hid the Dragonballs. Suddenly, Vegeta breaks out of the tank!*
01; ~Outer Space~ “Wait, What The Hell?!” – Appule vs. Vegeta (Scouter, Outfit 2)
*Vegeta…dead? Somehow, it’s true! And very unwelcome to Zarbon and Freeza, who’ve just had their link to the Dragonballs cut.*
02; ~Outer Space~ “Not In The Face!” – Appule vs. Zarbon [Enable Transformations]
*Before Freeza can pick his jaw up off the floor, Appule runs for his life. He hides on Namek for the next few days, never staying in the same place for too long, until he happens upon…the Earthlings fighting the Ginyu Force!*
03; ~Namek~ “This Is Our Reinforcement?” – Appule, Krillin (Weightless) and Kid Gohan vs. Recoome, Burter and Jeice. [Set Enemy to Very Hard, Time Limit 180 Seconds, Survive]
*Goku arrives to rescue them and easily defeats Recoome and Burter. Appule, when pressed, fills the Earthers in on what’s been happening with Freeza to their incredulous stares. Krillin and Gohan still don’t trust him enough to let him near the Dragonballs, though, so he remains with Goku as Jeice returns.*
04; ~Namek~ “Super Saiyan and Super…fish...man...thing” – Appule and Goku (Mid) vs. Jeice and Captain Ginyu.
*Appule recalls Ginyu’s body swap technique and warns Goku about it. Without his trump card, Ginyu is quickly defeated. All the heroes are able to enjoy a short time of rest before Dende arrives with the password to the DBs. Piccolo is brought back to life, then teleported to Namek, then-FREEZA!*
05; ~Namek~ “Traitors and Monkeys” – Appule and Goku (Mid) vs. Freeza
*Goku’s Kaioken gives him the edge, until Freeza transforms! He overwhelms Goku with brutal precision, then turns on the others who have dared oppose him.*
06; ~Namek~ “Hardly Fair” – Freeza (Second Form) vs. Appule, Krillin (Saiyan Armor) and Kid Gohan (Saiyan Armor)
*Piccolo arrives on the battlefield as Dende heals Goku, and the two lead a full-throttle onslaught on Freeza!*
07; ~Namek~ “Regicide” – Piccolo (Early), Goku (Mid), Kid Gohan (Saiyan Armor), Krillin (Saiyan Armor) and Appule vs. Freeza (Third Form)
*Piccolo delivers the killing blow, avenging his ruined homeworld. Earth’s Dragonballs bring Freeza’s victims back to life and the last wish on Namek’s set takes the Earthlings home. Appule goes off in a different direction, back to his homeworld, still ruled by Freeza’s goons.*
08; ~Planet Evening~ “Appule the Liberator” – Appule vs. Freeza Soldier, Appule (Alt) and Cui (Alt).
*The rebellion grows as other formerly Freeza-ruled planets rise up. Cooler decides to bring his full force down on the center of the revolt, to crush it in one fell swoop.*
09; ~Planet Night~ “The Other Brother” – Appule vs. Salza and Cooler.
*With the tyrannical brothers dead, Appule leads an army to the source of it all.*
10; ~Outer Space~ “Impudence Personified” – Appule vs. King Kold.
*The old order has been swept away, and now there is only one true authority. The Galaxy turns at the whims of one, by the will of the God-Emperor Appule!*
