Last I checked, he was a protagonist fighting because he loved the challenge of the fight, with other people being more or less of an afterthought unless they're killed.
He didn't go to Namek to destroy the ultimate evil or to protect the Namekians. He went there to revive his friends, and the Namekians were more or less there.
He didn't let Vegeta go because he thought Vegeta would turn good, that mercy was the best option. He did it because he wanted a tough opponent to fight again.
Time and time again, he has fought for one selfish reason. And that reason is that he loves to fight, ESPECIALLY when that fight is difficult.

I knew someone was going to say this so I waited. Goku's not the kind of person that goes "steps out of shadows" when evil arrives and fights for "good" and "justice." In fact, the ONLY reasons Goku's ever fought was because either the planet was going to be destroyed or his friends were in trouble. Not only that, but to push himself beyond his limits. That's it. It's not for the sake of justice. It's not for the sake of good. It's because he has to not only protect his loved ones but to also see how much stronger he can get and see how far his limits can reach. This is something Vegeta brought up during the fight with Majin Boo.

He knew letting Vegeta go would put people, including the ones he cared about, in danger. But the thrill of the fight, rising up to a particularly intense challenge, was worth more to him than that.
He would prefer to have a bad guy out there that is intensely strong over a time of peace. He's shown this, time and time again, in the actions that he takes that put his friends and family in direct danger in order to get a tougher challenge.

Then why did he stay dead after the Cell Games? I haven't ever cried while watching entertainment ever. I do get choked up sometimes but never cry. If this counts I got choked up during the Bardock Special's ED theme Hikari no Tabi. Coupled with the fact that the Bardock special is kinda depressing and dark for Dragon Ball and that the song is so saddening you can't help but feel something. And it's one of my favorite anime EDs themes of all time.
Be grateful the filler in Dragon Ball doesn't suck like the 3rd arc of Rurouni Kenshin.

Hm, I can think of a few.
5-Vegeta's suicide. This one's a classic, because it's the first time Vegeta is shown to care about someone other than himself. He doesn't just fight for his loved ones, he willingly throws away his life to protect them. Definitely not the Vegeta we had been seeing in the entire series up to this point, not to mention, the dialogue and the music tied it all in and made it a very tragic moment...not even because 'oh no Vegeta's dead', but because of his reasons and the way his character had matured.
4-Kuririn's death in the original DB. It was the first time something truly dark had happened in the series - yeah, the RRA killed a lot of people and had ambitions of world domination, but here, Gokou's best friend was killed in cold blood, in this series that was for the most part lighthearted and goofy. It was totally unexpected.
3-Kame-Sen'nin's, Chaozu's and Shenlong's deaths at the hands of Piccolo Daimaoh. Again, Gokou's friends were dropping dead left and right, and then when Shenlong was killed...it really hit home that these guys could never come back to life again. Even though I had seen all of DBZ by the time I started watching Dragonball, and knew they would obviously return to life, the series did an amazing job of hammering that in so it still got to me.
2-Piccolo's death to save Gohan. I don't think this really needs explaining; most fans have a reaction to this scene, whether it be actual tears or not.
1-Gohan's SSJ2 transformation. So typical of me, but it's the truth. Something about the music tied it all in for me, not to mention it was when I first began watching the series in Japanese. I had known from seeing images and reading summaries that Gohan was the first character to hit this 'level two', but that was really all I knew before I saw the episode, and it had an impact on me.

I got a little misty when I was editing the Vegeta death scene in the Frieza Saga. I don't think my exact edit survived for release but it was pretty similar (I was still pretty new on the project). The version currently available has no music at all for that scene and redone voice acting...just not the same for me. I had complimented Sabat himself on his original work at the Frieza Saga cast party. His response was something like "You know, I enjoy doing anyone's death scene, they are a lot of fun to do." ^^

Episode 35 - the first time I saw this, I was just shocked that Krillin could have killed Vegeta and pretty much ended Dragon Ball Z right there, but Goku them implores him not to kill Vegeta. Hearing the English dub of this scene is very powerful... it was a fine way to tie in the "violence for violence's sake is wrong" lesson at that moment, even more effectively than what most American cartoons have done with that concept.
Episode 86 - Vegeta's death at the hands of Frieza. As Vegeta dies, he's crying and confessing to Goku about all the horrible stuff he's done because Frieza told him to. And then Goku buries Vegeta and (eventually) avenges his death.

If there ever was a "Love Theme for DBZ" song, it would be "Hikari No Tabi". Hmm...so many come to mind. I really care about the characters in Dragonball, which is one thing that really makes the series for me. So here are the few that stick out in my mind.
1 Son Goku's death at the beginning of the Trunks TV special. I prefer the english music in this special but especially for this scene, prefer the Japanese dialogue. The gathered group outside, basically awaiting the inevitable, and Gohan getting home a second too late to say goodbye. His shaky "otou-sa-an" really chokes me up the most of that scene.
2 Son Gohan's death in the Trunks TV Special. The rain and animation really did this scene some justice. I loved the closeup on Trunks' eyes, especially with the rain dripping off his face. Added to the emotion in his eyes. And in english or japanese, the way he mourns over Gohan is heart wrenching because it really drives home how much of a blow that was.
3 Son Goku's sacrifice to destroy Cell. I really thought what was really heart wrenching about this scene wasn't the dialogue but the silent exchange between Goku and Gohan by just the close up of the eyes. Gohan's wide eyed response as he realizes what his father is going to do and Goku's calm way of just smiling at his son before he disappears.
4 Gohan's response after his father disappears with Cell. Now, this is actually the scene that made me outright cry. Oddly enough, it wasn't Goku actually disappearing or being killed by the explosion. It was his son's silent stare over the battlefield, the silent tears falling down his face then the shrill "DADDY!" he screamed out. I also bawled at the scene in Japanese.
5 Goku announcing he's going to stay dead. Goku's typical carefree attitude toward it, like it's no big deal throws a big contrast to the others' faces, especially his son's initial response. I dunno...maybe I read into the unspoken dialogue too much but I see more pain in someone's expression than their words.
6 Gohan hugging Goku before going to fight Buu. Goku basically saying his final goodbye to his son, again with that carefree attitude of his, and just telling him to go beat Buu. The fact that there isn't a lot of physical affection shown in the show really made that hug significant, at least to me.
