The power up replaces transformations. Rou Kaioshin outright states this in the manga, making it more clear than the anime did. Gohan tried to go Super Saiyajin and it just brought all his power out in his base form, that's the whole point of it. Ah I see, yet another reason I need to start collecting the manga despite Viz's ridiculous censorship and editing *grumble*, *grumble*. In response about Gohan, in GT he is pretty weak despite said Mystic power up. Even though he pretty much stops training much after the Buu saga (and to Piccolo's annoyance), Gohan should still have been able to go toe to toe with the likes of Bebi and make the villains have to try a bit in combat.
Actually, if you buy the graphic novels it isn't edited anywhere near as badly as the series was for TV. Well, Super Saiyajin transformations are just a way of releasing more of the character's hidden power, but the transformation puts a strain on the body and actually uses up ki to use it. This makes Level 3 practically useless to Goku while he was alive since he was using up more energy than he could gather.Then I would be inclined to agree even though that idea still does not seem that logical.
Rou Kaioshin's power up removes all the draw backs. It doesn't waste ki, it doesn't strain the body, and it brings all your power to the surface, altogether surpassing the normal SSJ3 form.

Scrap GT completely and start all over. With how it has more plotholes than the moon does craters along with completely destroyed characters everywhere, you'd think GT was an awful fan fic written by a twelve year old. Here, we have an even split between the old generation and the new. Pan taps into her SSJ potential, Gotenks gets his time to shine and Oob actually becomes the badass he was meant to be.
Eventually, Goku is made whole again and every character has a basis for moving forward. Cue Baby, who possesses the one man no one wants to fight: an older Gohan, who during his debut demonstrates his "Saikyo no Gohan" form, long thought lost. That's right bitches, no lame SSJ Gohan in my version ;p

I wrote an eleven page outline for my rewrite which I'm still working on (the first two chapters are in the fan works section). Essentially, it would work in movie villians, ignoring their films and inconsistencies, and work towards Gohan ultimately becoming the world's defender as well as placing an end to Gokû's own aiming towards Vegeta, finally allowing Son to get that rematch he wanted when he let Vegeta go back in the Saiyan arc. Vegeta's feelings were resolved in the Boo arc, however now Gokû wants to resolve his own and thus a friendly SSj4 duel on the now abandoned New Vegeta. Ultimately, Son Gokû and Shenlong will also disapeear, none quite sure where he is going.
Also, Gokû's and Oob's training will have taken place in a place Vegeta noticed he could not sense them from: time and space.

There are quite a few things I would alter... I'm not going to drove you into a deep sleep with all of them... Just the main ones that piss me off.
1) Pann would need to be made much less annoying and pathetic, I'm sorry if there is any Pann fans around... She just really annoys me with her voice and childishness. She was a talented fighter as a child, but when she begins to grow up it just gets very irritating.
2) Vegeta would never ever have been given a moustache, This was just an evil and unneccessary act of cruelty.
3) Trunks and Goten would play a larger role in saving the Earth and training, instead of concentrating more on dating and work. This particuarly bugged me with Trunks, as in the future he is a kick-ass hero; now in GT he is forced to run the company, wear some goofy glasses , then is forced against his will into space to find the dragonballs. It would also have been good to see more fighting action whilst they were in space dragonball searching, They almost seemed dare I say... weak. It just didn't seem to have the same 'va va voom' as dbz
4) That stupid robot gill would have to be flattened or chucked into quick-sand or something. (Something irrepairable.)
The list is endless... I can admit I did enjoy GT later on in the series when it concentrated more on Earth. I really enjoyed the Shenlong and Baby sagas. It's just a shame that it wasn't made entirely like this, If Goku hadn't been made a kid and Trunks would be an exact duplicate of the future Trunks this would have been totally kick-ass.

1. no Goku at all....yes, no Goku, well not that much atleast. He left everybody for training with Uub. They maybe could made an appearance at the last big fight in GT, since they got enormous strong after training. And no Kid Goku, too.
2. Focus more on the other characters. Goten and Trunks would be nice. I would love to see a female super saiyan. Pan and Bra would be sweet. I mean, we barely saw a female saiyan, and if it would be like this it would be sweet. Vegeta should have a great part, too. He already had one in DBZ but he didn't had that many shiny moments like Goku. And his Final Shine was a bit easily blocked. And of course no mustache, hair cut was fine.
3. Baby Arc was kinda fine. It should've contained better fights though. I didn't liked the super 17 arc, again an arc focusing on cyborgs. The Shadow Dragons arc had great potencial, but was ruined easily.
4. SSJ4 was a neat idea. First you need your tail, then you could transform to a newly, diffrent looking stage of saiyajin. But SSJ3 was already overpowered, so it would've been hard to add a fourth stage.

SSJ4 wouldn't need to be that much stronger. Maybe as strong as Gohan with his Kaioshin upgrade. Keep in mind Vegetto was way stronger than either of them, so it's only when you approach that level that you're going over the top.

I suppose Akira Toriyama himself did that in the manga a lot, just skipping big chunks out. It is true that Toriyama did a lot of time skips... I think the only ones that seem comparable to GT are the Piccolo-Raditz one (The only hint we had as to where people wouuld go was Goku getting married) and Cell-Buu (We knew that Mr. Satan would gain a huge reputation... that's about it).
Thing is, though, the Buu saga was the only skip that left the characters completely changed afterward (and even then it wasn't so abrupt; another one I forgot was Kuririn and #18! ...
); with the skip into Z, things continued as usual for about the same (give a couple of years?) amount of time... Yamcha and Bulma still fighting, Kuririn still... Kuririning, Ten and Piccolo still out doing their thing... the biggest was "!!! WTF is up with the kid with a tail that Goku's holding?
