And planet Vegeta means its oceans, rocks, atmosphere, and so on. By your reasoning, Freeza didn't destroy it because there are still pieces of rock, atmosphere, and portions of its oceans in space. Freeza would have to erase all of it from existence, right down to all of its atoms, otherwise its not destroyed.

No, he didn't. There are still pieces of Namek floating around. Namek is all of its rocks, water, gases and so on. If they aren't all completely obliterated, right down to their atoms, it can't be destroyed. At least, that's your reasoning for the universe.
