I had a terrible, terrible bout with stupidity there, and apparently so did everyone else who didn't correct me sooner. The odds were still in Chikorita and Cyndaquil's favor, but my percentages are way off now.

It's the RNG system. Your ID and Secret ID determine a lot of factors in Gen 4 onward including shiny Pokemon. Your IDs were one of the requirements needed to perform RNG abuse back in Gen 4 and Gen 5 games.

They simply chose their starter based off the last digit in their randomly generated Trainer ID number. If it was 1-3, they had to pick Chikorita. 4-6, Cyndaquil. 7-9, Totodile. They said nothing about what would happen if it was 0, but I guess that would make them free to choose?
For the record, the odds of the starter being shiny is roughly 1 in 8000. It would be nothing short of amazing if that had happened. They have yet to encounter a single shiny in either run (though they thought they'd run into a shiny Sentret in the VS Mewtwo stream... but they were wrong.)
Alright, I guess we're doing some math now?
First, getting a shiny is a 1/8192 chance, if memory serves. AKA 2^-13. That's about 0.0122 %. This is for a Pokémon you get "randomly", though, such as in a random encounter or when choosing your starter. Mechanics for Shiny Pokémon in Gen 2 make it possible to breed shinies with a 1/64 chance, though, according to Bulbapedia.
The starter chance is pretty much a third each. Out of 65536 choices (if 00000 is available), Chikorita gets 19,662, Cyndaquil gets 19,661 and Totodile gets 19,659. It leaves 6554 numbers with 0 as the last digit. It's (rounded to four decimal points) 30.0018 % for Chikorita, 30.0003 % for Cyndaquil and 29.9973 % for Totodile. The final 10,0006 % are last digit 0. We can easily round this off to 30 %, 30 %, 30 % and 10 %. So yeah, no problem there.
