It's the RNG system. Your ID and Secret ID determine a lot of factors in Gen 4 onward including shiny Pokemon. They simply chose their starter based off the last digit in their randomly generated Trainer ID number. If it was 1-3, they had to pick Chikorita. 4-6, Cyndaquil. 7-9, Totodile.
