Real life humans can hold their breath for several minutes, so it would only natural for Goku to be able to do it for at least 10 or 12 minutes while fighting. In fact, we have already seen Goku being able to hold his breath for quite some time when he tried to dive in the sea in search for a dragon ball.This has always been the case, Goku and co. are more superhuman and conditioned to handle much tougher environment than any normal human could ever hope to achieve such as the room of spirit and time unaided by anything but their ki enhanced bodies.

No... The stratosphere of Earth ends just 50 kms from the Earth surface and on top of the stratosphere we have the mesosphere, the thermophere and the exosphere. The stratosphere is way too low considering Goku's position. He was either in the thermophere or in the exosphere, if he was even still within reach of any of these layers. And even in the stratosphere, only some bacteria live.The stratosphere is not a vacuum or near vacuum, its completely has oxygen in it to draw from, no matter how much reduced or scarce it is compared to sea level.
